Those contracts come with a contract file reference, sometimes several lots, formal acceptance of deliverables and invoices addressed to specific administrative units. Electronic invoices to public bodies go through the channels the administration designates, and the recipient unit codes must be right.

Zoho Projects does not submit invoices to public portals. That happens in the invoicing program or service your administration already uses, or in Zoho Books in Spain if your advisor and Zoho confirm it supports the route you need. Which codes, formats and channels apply to each contract is for your administration team and advisor to confirm.
Hours logged in Zoho Projects serve several readers. Clients on hour banks want a monthly statement. Managers want margin by project and profile. Some Spanish firms also claim research and innovation tax incentives or receive public funding for projects, where time evidence may be reviewed later.
To serve all of them from one source, the rules have to be set at the start:
What counts as eligible time for a tax incentive or grant, and what documentation is required, is for your tax advisor or grant consultant to define. I configure the timesheet to their checklist. Attendance and daily working time records are a separate obligation handled in Zoho People in Spain; I keep the two records distinct so project hours are not mistaken for the legal time record.
Spain has adopted rules on how invoicing software must record and preserve invoices, with an implementation timetable your advisor can confirm, and the Basque territories and Navarre run their own systems. That makes the question of which program issues the invoice important, and it is not one for Zoho Projects to answer.
My approach is to keep project tracking and invoice issuing clearly separate:
Confirm with Zoho or the partner what the Spanish edition of Zoho Books supports for your territory today, and confirm with your tax advisor which requirements apply to you. I configure what each client can see, test it from their side and write portal messages with your team in Spanish, or in English for international clients.

For design, consulting and technical service contracts, yes: phases, deliverables, acceptance and billing milestones fit well. For contractors managing works with detailed budgets, purchases and subcontractors, an ERP with job costing or construction software is usually the better core, with Zoho Projects only for delivery tasks if at all.
